If I were you I would skip the fanned frets on your first build. Not really needed on a 6 string, plus it adds a whole dimension of complexity when you are just trying to learn how to do the basics
Your best bet is to glue a couple pieces in there that are slightly bigger than the gaps and then either hand sand them down to match or re route......I would think that hand sanding would be easier....
