I'm not really a huge fan of these guys by any means, but when I read the thread title I immediately thought of this

Lots of good ones so far. +1 to the many Tool, Opeth, NIN, Miles Davis and Radiohead mentions. Some other ones that immediately popped to mind for me are:

Ulver - Lyckantropen Themes and Shadows of the Sun
Katatonia - Last Fair Deal Gone Down
Tim Hecker - Ravedeath, 1972
Krallice - Dimensional Bleedthrough
Byla - Byla
Miles Davis - In a Silent Way
Agalloch - Marrow of the Spirit
Sunn 0))) - Black One
Sigur Rós - Ágætis byrjun
Swans - The Seer
Godspeed You! Black Emperor - Lift Your Skinny Fists Like Antennas to Heaven

EDIT: Oh, and how I forgot to post this one is beyond me: Pink Floyd - Wish You Were Here.

If we're talking concept albums and truly interesting albums, nothing has beaten:
Giles Corey - Deconstructionist, for me. Incredibly interesting, but you have to be patient with it as it's designed to be more of a meditative tool than it is music.
Other than that, the first time I heard Soundtracks For The Blind by Swans I was completely blown away. In terms of more aggressive music, I'd probably have to hand it to Petitioning The Empty Sky by Converge, that revolutionised my conception of "aggressive music."
