Action a little higher on the bass side should do it. I run 11-56 on my CU22 trem with no issues. That said, if you aren't going to use the trem it's worth considering blocking it off, makes the setup much easier to get right.
The CEs are my favourite PRS guitars ever (the old ones that is), it's great that you brought one back to life!

I can't say I noticed. They intonate fine with massive strings (11-59 in C) and didn't change the tone all that much, to my ears at least. The spacing and dimensions all seem to be a direct fit.
I have a Jugg bridge/VHII neck in my main guitar (Custom 22). As far as the bridge goes it sounds awesome. Tight, fat low end, aggressive 'angry' sounding mids and enough high end that they don't sound muffled but still rather smooth. There's definitely a strong mid emphasis going on, I love it...
I'd recommend them. They feel nice under the hand and the tuning stability is excellent. There might be a bit of high end loss but it's not dramatic, at least not with my setup (CU22 with Jugg/VHII).
